The Empire of the Incas The best place to start - well structured and presented information, split into the geography, the history, the achievements and further information.  Excellent.
"Geometry from the land of the Incas" A fabulous site linking mathematics and history with quality Flash animation. Includes proofs, animation and sound as well as Inca Geometry. A very visual and engaging site which brings geometry to life. More than just Inca history!
Inca Art and Culture This site contains lots of information about the Incas, and more is being added regularly.  A 'history' section and a 'timeline' section will both be beneficial for KS3 study. 
The Incas - TeacherNet A good compilation of links and resources for studying the Incas.  Very convenient if you need something specific about the Incas.
Inca - Ancient Latin America A outline of the structure of the Inca Empire, well broken up with useful maps, photos and further information.  Part of a larger Latin American Pre-history website.
The Incas Text heavy but comprehensive summary of the Incas - their history, lifestyle and conquest.
The Lost Empire A PBS site offering a good summary of the Inca Empire, accompanied by useful images and further information.
Andean History Very useful short outline of Andean History - briefly detailing what happened before and after the Inca Empire, right up to the present day. 
Conquest of the Incas Information about Pizarro and the Conquest of the Incas.  Part of a wider explanation of early European explorers.
